Pathway Activity Inference Using Microarray Data
نویسندگان
چکیده
Microarray technology provides cell-scale expression data, however, analyzing this data is notoriously difficult. It is becoming clear that system-oriented methods are needed in order to best interpret this data. Combining microarray expression data with previously built pathway models may provide useful insight about the cellular machinery and reveal mechanisms that govern diseases. Given a qualitative model of the cellular network and an expression profile, we would like to infer possible differential activity of the molecules on this network. In this paper an efficient algorithm using a new approach is proposed to attack this problem. Using the regulation relations on the network, we determine possible scenarios that might lead to the expression profile, and qualitatively infer the activity differences of the molecules between test and control samples. This new analysis method has been implemented as part of a microarray data analysis component within PATIKA (Pathway Analysis Tool for Integration and Knowledge Acquisition), which is a software environment for pathway storage, integration and analysis. Facilities for easy analysis and visualization of the results is also provided.

Pathway analysis of high-throughput biological data within a Bayesian network framework
MOTIVATION Most current approaches to high-throughput biological data (HTBD) analysis either perform individual gene/protein analysis or, gene/protein set enrichment analysis for a list of biologically relevant molecules. Bayesian Networks (BNs) capture linear and non-linear interactions, handle stochastic events accounting for noise, and focus on local interactions, which can be related to cau...
متن کاملGlobal gene expression analysis using microarray to study differential vulnerability to neurodegeneration
Neurodegenerative disorders such as Parkinson’s disease, motor neuron disease and Alzheimer’s disease is characterized by loss of specific cells within certain regions of the brain. One of the most compelling questions is to determine why specific cell populations are vulnerable to neurodegeneration. We addressed this question by studying global gene expression changes using an animal model of ...

Pathway activity level analysis, the approach pursued in this study, focuses on all genes that are known to be members of metabolic and signaling pathways as defined by the KEGG database. The pathway activity level analysis entails singular value decomposition (SVD) of the expression data of the genes constituting a given pathway. We explore an extension of the pathway activity methodology for ...
